You’re not missing anything. If the new Effect has an adjustment that’s already applied, i.e. Curves, then it will replace it. If it’s not, for example you added Curves and the Effect adds Levels, then they will both be there after applying.
What you can try however (I haven’t tested this so please let us know if it works) is to lift and stamp the existing adjustments. So, you make your manual adjustments, lift them, apply an Effect preset, then stamp with ADD (not REPLACE) selected in the Lift & Stamp HUD.
