Hi Dave, I am also unable to use Aperture’s database repair and rebuild features for the same reason. I will be looking here to see what to do. Meanwhile, I’ve backed up like crazy so I don’t loose my work.
I hope someone will answer this question for us. It’s disconcerting to get this message.

Sounds like your iPhoto is newer and you haven’t upgraded to Aperture 3.5.1. That make not make sense, but now that they can share Library files this has been seen many times. If you have opened your Library with iPhoto then this is the cause.
Hi Dave, After some poking around on google I found this thread. Not totally sure what they are indicating regarding to repair or not to repair! What do you think?
Rebuild fixed it. I did also notice when I opened the library in that state that it said some random photos had been processed with an old version of the RAW engine, so it seems iy just threw a little wobbly.
