I have found a few Libraries on my External HD where I keep my Refrenced Files, I don’t know how I did this, but I did, I want them back on my main drive. How best to move them so Aperture can still find them afterwards?

well, if I get you right, you want to move these libraries back to your main drive? Space permitting and if they are managed libraries, a) one way would be to copy them via finder to a location of your choice. Then b) you could import them into your main library – depends on how you chose to set things up, really (like: one master library on internal HD or external HD, managed or not; project libraries for special things or as a means of archival storage).
