Is there a way to merge re-imported photos in the original project?
For instance, I use Aperture managed libraries as my main system. Say after culling a wedding and colour correcting and cropping I export about 100 of the files to my desktop and then run some photoshop actions on them (via batch process) is there any way I can reimport them to the original project in Aperture and overwrite the original masters?
Or would I be just better off importing the worked folder on my desktop as a album in the original project?

You can easily import into an existing project. Once you have the import window open just select the project from the library pane and it will be used as the import destination. Or just drag and drop from the Finder into the project in Aperture.
You can’t overwrite the original masters. Only thing you could do is delete the original masters which you should never do. You never know when you’ll want to reprocess a different way and you’ll need the master files to do it.

Thanks for the quick reply, the problem is then I have two copies of each photo side by side, which is what I’m trying to avoid. So I suppose the best thing would be to re import them back into an album in the original project named ‘processed’ or something similar

That is what Stacks are for. You stack related photos together and keep the preferred photo as the stack pick. When the stacks are collapsed, only the stack pick shows.
You can stack them together by selecting the related photos and invoking the stack command (command-K). If you have many photos this could take awhile. You can also invoke the auto-stack command. It will automatically stack photos that have dates and times close together. You can control how close the times have to be using the dialog that pops up when you invoke the command.
